is there a way to continue to get the notification that I have a new sms in outside of swirlmms?

I respond to my normal sms via the phones SMS because it has the conversation between us in one field. In Swirlymms its all as separate messages.

I'm not sure if I understand you correctly but there is a switch/setting within SwirlyMMS where you can tell SwirlyMMS to not handle SMS for you.
